Multigenomic comparison
For each ORF in the chosen genome, and considering only matches to the database that are better than or equal to the specified BLASTP cutoff e-value, matches are sought with each of the sequenced genomes. Presence of a match is reported to the user, unless the ORF matches only itself.
Or, for each ORF in the chosen genome, and considering only matches to the database that are better than or equal to the specified BLASTP cutoff e-value, a determination is made as to whether or not that ORF has a reciprocal best match (with allowance for near-ties) in each genome.
Example:
How are a genome's ORFs distributed among the sequenced genomes? If we are interested only in extremely strong matches (long and very similar sequences), we might select a BLASTP cutoff e-value of 1.0e-100. Selecting Neisseria meningitidis from the pop-up menu, and selecting "List ORFs that match something in another genome", we get a large table of results, displaying the number of homologs in each of the other 28 (March 22, 2000) sequenced genomes. Many ORFs are found in most of the Bacteria; others are found only in a few scattered genomes. A small proportion are present in Archaea and/or in Eukarya as well, even at this very stringent matching requirement.
